Allok has a great software you can download, or Riva. This will take nearly any format video and convert it to FLV format.
As for free software FFMPeg is fantastic. What is good about FFMPeg is that it can be launched from the command line. What does this mean to you?
This means you can write a Upload script through a webpage that will upload your video file to the server, once loaded you could have a cron job start FFMPEG to encode your video to FLV format.
Thus creating an online FLV creator.
