It shouldn't do anything to the system, it's just turned off (i think). It depends how u connected ur DVD and CD. If u connected them with the same bus then u have to change one of them from primary to slavery drive. I'd recommend to connect ur DVD with HDD bus.

On a DVD drive (in the back, where power and all the connections) there is a jumper. Look at the picture on DVD where slave jumper is located and change it.

I should actually say on your Mobo what goes where.

As for the jumper issue, on the back of your HDD, right next to your EIDE connector there should be two rows of four pins. These are your jumpers which enable you to set your drive to slave, master, automatic.

On the top of your drive ther should be a diagram which shows you which jumpers to connect together using the specified bridging device to set you drive to whichever you choose.

Sorry, can't find any good pictures, but what Enigma said preaty much explains it very well. I'm not very good in search. But u don't need to change jumpers on HDD, u need to change jumpers on CD, but the steps are the same.

Nonono...Next to the power thing on DVD-ROM there are like 4 double needles. These are ur pins. And the jumper is the thingy that u plug into pins. Something looks like this:
http://www.thegamesloft.com/hosted/harddrivejumpers.jpg
I thing this image will help. Look at the diagram on DVD-ROM and find which pin should be shortened (pluged in with jumper) on the slave feature. Then take a jumper and plug in to needed pins. There is supposed to be only one jumper.

I guess yes, although I dont know where u can buy them. If u have only one HDD u can take off from it and plug in to ur DVD. Leave HDD without jumper (it supposed to be automaticly on master without it).
