When creating an add-on domain via CPanel, it typically creates an FTP sub-account with that add-on domains directory as the users home directory.

I don't believe I need any of these accounts, I've never knowingly logged in to any of them. When setting up add-on domains I set the passwords to ridiculous strings of random symbols and didn't even bother to write these passwords down.

Can I safely delete these FTP sub-accounts without messing anything up with the websites they were created for ?

I believe so. You might create a little test subdomain first, put a file there and then see what happens when you delete the account. I would think the ftp accounts would have no effect on your file structure though, so deleting them shouldn't cause any issues. Even when you delete a subdomain from CPanel, I believe it leaves the subdirectory that it was pointing to. I don't think deleting the accounts ever effects the file structures, but again do a few tests first or backup your data to be sure.
