Win Server 2003 (64bit) and Sharepoint 2007

we are having an issue with installing MOSS 2007 onto our server. Currently we are running about 5 sites in IIS right now which utilize SQL Server 2008. In order to install sharepoint and get rid of the 32 bit emulation mode. I did run the command line script to switch it over. ("%SystemDrive%\InetPub\AdminScripts\adsutil.vbs" set w3svc/AppPools/Enable32bitAppOnWin64 0)


Once i run this - all the other sites immediatly become unavailable. Do i have to recompile the sites to make them compatible? or back them up and reload them after the install is completed? Not really sure.
