what i would do is forget about what you have done before and start useing http://www.encorepartydjs.com for directories, also make sure your internal links all point to the same places.

its very interesting but are you sure, you didnt get any backlink for the domain which has 3 pr from a high page rank website ?
that can make an issue as l think..
if you get backlink for one domain and didnt get for others that make a sensee..........
