Lets start out with what distribution are you using ?
RedHat, CentOS, SUSE, Debian

CentOS and RedHat have a very simple installer called YUM
it's as easy as yum install package.

Debian has a package / application installer called apt-get
it's as easy as apt-get install package.

I would suggest you transfer them away. I've had issue with them were they have given me the run around about renewing a domain, waiting for months, till finally enom stepped in and assisted with the transfer. Very bad business ethics.

I would recommend, first starting with a consistent layout.
Organize your information, currently things look scattered.
Instead of trying to reorganize what you have, start from scratch.
Also the images on the left hand side are not scaling down properly.

if are doing something basic like replacing the file with a file name that uses the date or something similar, then you can put it in 1 command, no need for scripting. But the cron is what you want to use.

You can also see if it has any link backs, references to the domain.

It seems you have some basic questions. I would recommend you visit your host;s site for specific on how to use their control panel.
Usually an ftp client is enough. The control panel is used to managed emails and view statistics.

Also your host see if your host has an FAQ.

The directory you should put your html files in is the "www" directory.

I don't believe they take consideration to the google PR.
You should check how many pages you have in yahoo.
When you changed the sites, did you move all the pages ?

If it's for a business I would suggest paid. Also when you pay, you can bitch about issues. When it's free you can bitch, but they have no real incentive to fix your problem. If you are looking to simply put a personal site up, then I guess the free would be ok, but remember "you get what you pay for"
