Merging two directories maintained by rsync

I've got the following two directories.

/home/user/www
/home/user/www/sub

I foolishly started maintaining both of these separately with rsync, the process working with the upper level directory specifically excludes the sub directory when syncing. There is a second process that maintains the sub directory.

On the backup file system, both of their folders are in the same directory.
I would like to move sub into the upper level directory on the backup server so that the next rsync update doesn't have to re-download everything once I remove the exclusion from the upper level directories exclusion list.

What do I need to take into consideration ?
I'm guessing, that if I just move the directory the timestamps will be altered and it will just download everything anyways ?
